The images come from the media taken from the camera. There should be a feature to import images from the card to a temporary working space, and only transferring non-rejects to a more permanent project folder.
There is a feature request for ingest functionality where it will copy the photos to local project folder(s) when importing. I think that combined with ability to remove rejects should work for you?
I am also considering adding a feature to sort the photos in the project folder in-place with subfolders for selects, rejects etc.
